L'histoire débute deux ans après la fin de la série Soukyuu no Fafner.
À la suite de la disparition de Soushi, Kazuki est retourné sur l'île Tatsumiya avec les autres survivants de l'opération. Il n'a désormais plus qu'un seul but, attendre le retour de Soushi comme il le lui a promit.
Cependant, cette attente est bien plus longue et difficile que Kazuki pouvait l'imaginer. Pourra t-il réellement attendre le retour de son meilleur ami ? Ne commence t-il pas déjà à douter de ce retour?
De plus, malgré les évènements survenue au Pôle Nord, les Festums se regroupent à nouveau et le combat se poursuit avec les humains.
Cependant, la guerre risque de prendre un nouveau tournant. Sur l'île Tatsumiya, un étrange vaisseau s'échoue. A son bord, Kurusu Misao : il ressemble à s'y méprendre à un noyau mais représente en réalité un réel espoir pour l'avenir. Qui est-il vraiment ? A t-il réellement été envoyé sur l'île par Soushi, comme il le prétend ?
